What does this strategy enable?
This strategy uses spectral molecular networking as an early dereplication layer in natural-product discovery. Experimental MS/MS spectra from complex extracts are organized according to spectral similarity and compared with spectra from known standards, synthetic compounds, public libraries, or well-characterized organisms. Known chemistry can therefore seed molecular families and highlight related analogues that may not be present in reference databases, allowing novelty and redundancy to be assessed before lengthy purification.
Transferable workflow
Workflow
- 1
Acquire MS/MS spectra from complex extracts
Generate tandem mass spectra from the natural-product mixture using a compatible ionization and acquisition workflow.
- 2
Add reference spectra
Include spectra from known standards, synthetic compounds, spectral libraries, or well-characterized organisms to provide dereplication anchors.
- 3
Build a spectral molecular network
Organize spectra according to fragmentation similarity so structurally related molecules cluster into molecular families.
- 4
Dereplicate known chemistry and related analogues
Use reference-connected molecular families to recognize known compounds and prioritize related features that may represent analogues rather than rediscoveries.
- 5
Prioritize chemistry for follow-up
Advance molecular families that are poorly represented by known references or that contain features of specific biological or chemical interest.

Scope and considerations
Designed for
- Early-stage dereplication of natural-product extracts before time-intensive isolation.
- Recognizing related analogues around known reference compounds through MS/MS similarity.
Important requirements
- Reproducible MS/MS spectra from the sample set.
- Suitable reference spectra or standards improve dereplication power.
Considerations
- Spectral similarity supports structural relatedness but is not complete structural confirmation.
- Network structure depends on fragmentation quality, spectral preprocessing, and similarity thresholds.
